Subject area for the position: Picophytoplankton ecology

Location until further notice: Kalmar

Hours and term: Employment with the support of the postdoctoral agreement. Full-time for 2.5 years.

Job description

The postdoctoral project will investigate the role of the smallest phytoplankton, picophytoplankton, in carbon export. Picophytoplankton are significant carbon fixers but because of their small size, their biomass has been assumed to be regenerated in the upper ocean. Recent discoveries, suggest that picophytoplankton cells may stick together and form larger aggregates that can be transported from the upper water and sequestrated in the deep ocean. Thus, picophytoplankton may have an unexplored role in carbon export.

We seek a highly motivated Post Doc with a strong background in molecular biology and marine ecology. The work will include both national and international collaborations and field samplings to collect marine aggregates. The project will also laboratory experiments to identify stressors that induce aggregation. The project will use high-resolution microbial and molecular methods such as amplicon sequencing, gene expression analysis and qPCR to target specific groups of picophytoplankton. The aim is to quantify the contribution of picophytoplankton in aggregates and gain a mechanistic understanding of the molecular mechanisms of aggregate formation.

The Postdoctoral position is part of the research group Marine Plankton Ecology and Applications. As part of the position, the postdoc will support ongoing research projects within the research group. The research will be conducted in collaboration with other scientist within the Centre for Ecology and Evolution in Microbial model Systems (EEMiS) within Linnaeus University that comprises expertise in ecology, evolution, and microbiology.

Teaching and supervision, comprising no more than 20% of the total workload, may be included among your duties.

Qualifications

A person fulfils the general entry requirements if he/she has been awarded a PhD in biology, ecology, molecular biology, or similar.

In accordance with the postdoc agreement, applicants who were awarded their degree no more than three years prior to the last application date for the present position should be considered first.

An applicant must not previously have been employed as a postdoc for more than a year within the same or a related subject area at Linnaeus University.

In order to qualify for the present position, the applicant must also have documented experience of participating and organizing field sampling and scientific research expeditions.

A postdoc is part of a research team; consequently, flexibility and an ability to cooperate and collaborate are given great importance.

Arbetsbeskrivning

Postdoktorprojektet kommer att undersöka vilken roll de minsta växtplanktonen, pikoväxtplankton, har i kollagring i havet. Pikoväxtplankton har en global utbredning och de förväntas bli allt vanligare när haven blir varmare. Hittills har det ansetts att de, på grund av sin ringa storlek (<2-3 ?m), har en låg sedimenteringshastighet och regenereras i ytvatten. Nya upptäckter tyder på att pikoväxtplankton kan klumpas ihop och kan bilda större aggregat som kan transporteras från ytvatten och sekvestreras i djuphavet. Således kan pikoväxtplankton ha en outforskad roll i kolexporten.

Vi söker en mycket motiverad Postdoktor med en stark bakgrund inom molekylärbiologi och marin ekologi. Arbetet kommer att omfatta både nationella och internationella samarbeten och fältprovtagningar för att samla in vattenprover och marin snö. Projektet kommer också att omfatta laboratorieexperiment för att identifiera stressfaktorer som inducerar aggregering. Projektet kommer att använda högupplösta mikrobiella och molekylära metoder såsom amplikonsekvensering, genuttrycksanalys och qPCR för att rikta in sig på specifika grupper av pikoväxtplankton. Syftet är att kvantifiera bidraget från pikoväxtplankton i aggregat och få en förståelse för de molekylära mekanismerna för aggregatbildning.

Postdoktortjänsten är en del av forskargruppen Marine Plankton Ecology and Applications. Som en del av tjänsten kommer postdoktorn att stödja pågående forskningsprojekt inom forskargruppen. Forskningen kommer att bedrivas i samarbete med andra forskare inom Centre for Ecology and Evolution in Microbial Model Systems (EEMiS) inom Linnéuniversitetet som omfattar expertis inom ekologi, evolution och mikrobiologi.

Undervisning och handledning omfattande högst 20% av heltid kan ingå i arbetsuppgifterna.

Behörighetskrav

Behörig att anställas som postdoktor är den som har avlagt doktorsexamen i biologi, ekologi, molekylärbiologi eller motsvarande.

I enlighet med postdoktoravtalet bör i första hand den komma ifråga som har avlagt doktorsexamen tidigast tre år innan sista ansökningsdag för denna anställning. Examen ska vara avlagd senast vid tidpunkten då anställningsbeslutet fattas.

Sökande får inte tidigare ha varit anställd som postdoktor under mer än ett år inom samma eller närliggande ämnesområde vid Linnéuniversitetet.

För behörighet till denna anställning krävs dessutom att den sökande har dokumenterad erfarenhet av att delta och organisera fältprovtagningar och vetenskapliga forskningsexpeditioner.

Job description:

Bacteria are major drivers of biogeochemical cycles in the sea, but molecular detail on how they impact on particular element cycles remains largely unknown. The Ph.D. study will investigate the role of proteorhodopsin light harvesting of marine bacterioplankton in carbon cycling. Focus will be on deciphering the genetic basis for organic carbon utilization and how it is influenced by the availability of other nutrients. The research strategy includes field studies and enrichment experiments to examine photoheterotrophy-related process rates and genes that are differentially expressed in genome-sequenced marine model bacteria and natural marine bacterial assemblages. Analyses will involve state-of-the-art techniques in microbial ecology and molecular biology (e.g. gene expression analyses by next-generation sequencing methodologies).

We seek you that is a skilled and motivated PhD student interested in microbial ecology. We welcome applicants with different backgrounds, including the fields of ecology, molecular biology, or bioinformatics. Important personal qualities are creativity, independence, resilience, and organizational skills. Locally, the project will be part of the Linnaeus University Centre for Ecology and Evolution in Microbial model Systems (EEMiS).

According to the Higher Education Ordinance a person appointed to a doctoral studentship should primarily devote himself/herself to his/her own studies. An appointee may, however, work to a limited extent with education, research, artistic development, and administration. However, before a doctoral degree has been awarded, duties of this kind may not comprise more than 20% of a full-time post.

Project description                                                                                                     

There have been large amounts of microplastics (MPs) entering aquatic environments through treated and untreated stormwater. Strategies for effectively removing MPs from stormwater, therefore, is a topic that is gaining more and more attention. Our project aims to evaluate one possible solution to remove, and therefore diminish the quantity of MPs discharged into aquatic environments via stormwater. More specifically, we will conduct a series of tests to check the efficiency of a technique involving particle separation from water by generating multiple vortices. We will also separate MPs from sediments and water and sort them according to existing techniques. This technology has been successfully used to separate biological microscopic components in body liquids.

Project description

Silica is an important nutrient in marine ecosystems and is especially important to diatoms; yet it is also assimilated by microorganisms with no known need for silica, such as cyanobacteria. To determine metabolic pathways potentially involved in regulating the response of microorganisms to silica under different environmental conditions, the current project will focus on interpreting massively parallel sequencing data of microbial assemblages from nature and from mesocosm experiments.

The research project is part of a larger interdisciplinary research project in collaboration with scientists from Daniel Conley’s research group at Lund University as well as other scientists within the framework of the Centre for Ecology and Evolution in Microbial model Systems (EEMiS) at Linnaeus University that comprises expertise in ecology, evolution, and microbiology. The research is also connected to the Strong Research Environment ECOCHANGE.

• A minimum of an advanced level undergraduate degree (240hp/240ECTS) degree in biology, ecology or microbial ecology.
• Documented expertise in performing mesocosm or microcosm experiments with natural mixed microbial assemblages, and experience in sampling for microbial meta-omics analyses.
• Expertise in using bioinformatics pipelines for statistical analyses of gene expression sequencing data of marine microorganisms.

Work description

We seek a highly motivated and skilled laboratory engineer for work within multiple projects in the research group Marine Plankton Ecology and Applications within the Centre for Ecology and Evolution in Microbial model Systems (EEMiS) at the  Linnaeus University that comprises expertise in ecology, evolution, and microbiology. As a laboratory engineer in molecular ecology, you will work in close collaboration with post-docs and PhD students, be responsible for quality assurance of the molecular work in the laboratory as well as independently manage research projects. You will introduce new co-workers to laboratory work and be responsible for developing standardized operating protocols and implementing laboratory safety routines. Tasks will include collection of environmental samples from study sites, extraction of nucleic acids (DNA and RNA), PCR and real-time PCR amplification. The projects will include troubleshooting and development of novel molecular assays and protocols. As some projects will be cross disciplinary, experience in animal science research, handling poultry and fish, non-invasive sampling and clinical lab-work will be highly valued. Experience in cell culturing is also beneficial.

• experience of working as a laboratory engineer within the fields of aquatic molecular biology and microbiology.

Institutionen för biologi och miljö är en del av Fakulteten för hälso- och livsvetenskap. Forskningsverksamheten inom denna tvärvetenskapliga avdelning omfattar områdena akvatisk ekologi, cell- och organismbiologi, evolutionsbiologi, mikrobiologi, miljövetenskap och miljöteknik samt zoonotisk ekologi.

Projektet

Forskningen kommer att utföras inom ramen för det FORMAS-finansierade projektet ”Anpassning till förändringar: expanderande skogsekosystem i ett föränderligt klimat”. Huvudsyftet med projektet är att undersöka orsaker till och konsekvenser av genetisk och fenotypisk variation inom och mellan populationer och arter av ek.

Arbetsuppgifterna

Arbetsuppgifterna kommer huvudsakligen utgöras av forskning inom evolutionär och molekylär ekologi. Forskaren kommer, tillsammans med ett nätverk av internationella, nationella och interna forskare, att ta fram ny kunskap om hur intra- och interspecifik genetisk och fenotypisk variation påverkar ekars förmåga att hantera förändrade miljöförhållanden samt huruvida variationen påverkar ekarnas produktivitet och associerad biodiversitet. Detta genom att designa och genomföra forskningsstudier, analysera prover med diverse molekylära (t.ex. mikrosatelliter, RADseq och barcoding) och statistiska metoder, samt utvärdera data och skriva vetenskapliga artiklar.

Undervisning, handledning av studenter, övergripande ansvar för laboratorieverksamhet och administrativa uppgifter kan ingå i arbetsuppgifterna.

Kvalifikationer

Du har en doktorsexamen i ekologi, evolutionär biologi eller molekylär ekologi med en inriktning som ligger i linje med utlysningen. Du har erfarenhet av kvalificerat forskningsarbete inom evolutionär ekologi, laboratoriearbete och programmering i R, samt kunskap om bioinformatik och analys av sekvenseringsdata. Du talar och skriver svenska såväl som engelska obehindrat. Erfarenheter av och förtrogenhet med studiesystemen, forskningsfrågorna och metoderna är en fördel. Stor vikt kommer att läggas vid dina personliga egenskaper.

Vi erbjuder
Vi erbjuder ett spännande och utvecklande arbete inom molekylär humandiagnostik.

En stor del av våra analyser utförs med NGS (Next Generation Sequencing), men vi använder oss även av sanger sekvensering, fragmentanalys och realtids PCR. Utgångsmaterialet är paraffininbäddad vävnad, cytologiska celler, cfDNA från plasma samt helblod.

Modern precisionsmedicin ställer större krav på sjukvården att leverera mer genetisk diagnostik. Som ett led i det ökade kravet från sjukvården utökar nu Diagnostiskt centrum sin verksamhet för molekylär humandiagnostik. Det molekylära laboratoriet vid klinisk patologi är en del av en gemensam molekylär plattform där vi delar utrustning med det molekylära mikrobiologi laboratoriet.

Det molekylära humandiagnostiklaboratoriet är organiserat under klinisk patologi men kommer att utföra all molekylär humandiagnostik i Regionen. Vår ambition är att ligga i nationell framkant, trots att vi är ett regionalt laboratorium. Klinisk patologi i Region Kalmar län är ett av två icke universitetssjukhus i Sverige där molekylär patologi och NGS (Next Generation Sequencing) är etablerad. De molekylärpatologiska analyserna har varit i klinisk drift sedan juni 2019 och är nu väletablerade. Vi arbetar ständigt med att utveckla de molekylära analyserna som kan vara relevanta att etablera och ta hem till regionen

Vi söker
Vi söker dig som är molekylärbiolog eller motsvarande med en minst fyraårig universitetsutbildning med molekylärbiologisk inriktning. Du bör ha erfarenhet av praktiskt kliniskt laboratoriearbete med goda kunskaper om PCR-baserad diagnostik. Kunskap om molekylärpatologi, NGS och bioinformatik är meriterande. Du bör ha goda kunskaper i svenska, både skriftligen och muntligen.

Vår arbetsplats
Klinisk patologi inom Region Kalmar län har ca 50 medarbetare. Basenheten leds av en basenhetschef med två underställda avdelningschefer som leder två integrerade avdelningar, histopatologi och cytologi/administration/bårhus, där bårhusverksamhet finns på de tre orterna Kalmar, Oskarshamn och Västervik. Det molekylära humandiagnostiklaboratoriet organiseras under avdelningen histopatologi. På Klinisk patologi arbetar vi kvalitetssäkert och är ackrediterade enligt ISO 15189.

Klinisk patologi utför årligen:

- ca 19 000 histopatologi remisser på biopsier och operationspreparat med digitaliserad diagnostik
- ca 250 molekylärpatologiska remisser med NGS frågeställning
- ca 4 200 cytologiremisser
- ca 19 500 cervixcytologiremisser inkl. HPV-baserad hälsokontroll för livmoderhalscancerprevention
- ca 800 specialremisser, främst flödescytometri
- ca 210 kliniska obduktioner

Avdelningen bedriver forskning inom bröst-, kolon- och lungcancer och har verksamhetsförlagd utbildning för biomedicinska analytiker-, läkar- och medicinska sekreterarstudenter.

Vi är en del av Diagnostiskt centrum, som består av 260 medarbetare som årligen utför fler än fem miljoner analyser, undersökningar och behandlingar. Vi arbetar inom enheterna Klinisk patologi, Klinisk mikrobiologi, Klinisk kemi och transfusionsmedicin, Klinisk fysiologi och nuklearmedicin, Smittskydd och Vårdhygien samt Biobank- och vävnadscentrum. Vi är ett vetenskapligt kompetenscentrum och aktiva inom flera forskningsområden. Vår länsövergripande verksamhet finns på sjukhusen i Kalmar, Oskarshamn och Västervik.

The Department of Biology and Environmental Science is part of the Faculty of Health and Life Sciences. The research activities within this multidisciplinary department include the areas of aquatic ecology, cell and organism biology, evolutionary biology, microbiology, environmental science and environmental engineering as well as disease ecology.

Work description
We seek a highly motivated and skilled laboratory engineer for molecular work within multiple projects in the research group Marine Plankton Ecology and Applications. As a laboratory engineer you will work in close collaboration with post-docs and PhD students, be responsible for quality assurance of the molecular work in the laboratory as well independently manage research projects.  

Tasks will include collection of environmental samples from study sites, extraction of nucleic acids (DNA and RNA), PCR and real-time PCR amplification. The projects will include troubleshooting and development of novel molecular assays and protocols. As some projects will be cross disciplinary, experience in animal science research, handling poultry and fish, non-invasive sampling and clinical lab-work will be highly valued. Experience in cell culturing is also beneficial.

The research will be conducted in collaboration with other scientists within the framework of the Strong Research Environment ECOCHANGE and the Centre for Ecology and Evolution in Microbial model Systems (EEMiS) within Linnaeus University that comprises expertise in ecology, evolution, and microbiology.
